I like the term Jank in games but I don't know what it is. Something that in many ways has flows, like many people would think it's trash, but has weird qualities or something that attracts you. And you prefer it more than overly praised sanitized WADs that are the epitome of design. Like, how can you even like that WAD over other classics? Like in games, I kinda consider Dark Souls 2 absolute jank, but I love it.
What about WADs? What's you personal Jank?

But my first pick was alltime favorite Earth by Roger Ritenour. Starts with those waves in ancient greece, then goes to some absolutely confusing clustefuck pyramid level and caves of moria, and huge islands with enemies. From game design standpoint it can easily get many negative points, but I love replaying it.
My second pick is NeoDoom by Daniel. It has such detail in later levels and thematic environments, but quickly you realize the details many consider very bad design, like all these extra overuse of items/monsters/weapons, the huge succubi, too many powerful huge enemies in areas,. you end up using the nukes and they don't die. It's like wonderful environments but went too far with extra enemies and items/weapons. It even need certain old version of ZDoom for some scripts of the items to function. I might have a special old ZDoom version to try to play which later crashed because of not playing with modern windows. That's how much I love this Jank and would replay!

I don't actually replay it often, maybe once each decade at the current rate, but Little White Mouse's Gunsmith Cats mod for ZDoom often comes to mind. It's another one that requires an older version of ZDoom or it just kind of breaks. It had this interesting Postal 2-like mini open world thing going on, which is why I think it sticks. I also have a soft spot for that kind of 90s~2000s autistic fanwork mod with various factors kind of locking it into a particular place in time. It has a frustrating mechanic where if you take a hit, you continually bleed out until you get some healing, which translates to lots of running back to the shop for heals and armor if you can afford it. I seem to recall being less enthused with continuing play the last time I fired it up. I wouldn't really recommend it beyond archaeology/research.
LWM was a very ambitious modder. Bittersweet was a pretty interesting effort which is probably memoryholed now for its very nsfw art, but when I realized what it was doing with the dynamic map, I was impressed. Less janky and more fun than the GSC mod, but it's more or less an incomplete proof of concept.
Lastly, it's not really jank, but Hybrid Fragments by lupinx-Kassman is an incomplete(still?) lightly-modded wad I used to replay a lot because it was one of the first I played after a long Doom drought, and most importantly it was the first wad I heard Memento Mori 2's Give In (With Pleasure) in.
I mostly try to avoid replaying stuff these days since my backlog stretches to infinity, but the GSC mod and hyfrag are always lurking in the back of my mind when I'm engaged with Doom content.

Perdition's Gate.
It's truly jank, but it was neat to see all the mapping tricks, plus it had storyline items merged in that progressed as you played. I don't think that kind of thing was very common.

I don't think that kind of thing was very common. Perdition's Gate definitely doesn't qualify as jank. Those maps were amazing back then, and honestly still hold up quite well today. EDIT: With respect, I think the OP is a bit unclear on the term "jank" or "janky". Janky games are broken, glitchy, or otherwise look as though they haven't had enough time, money, or effort put into them. Take the Star Wars Outlaws for example. That's jank. Or a game like Chaser, Neuro, Kreed, or Cryostasis.

Not sure the term Jank means for everyone. If something is broken but made by big company, it's just broken. If something is broken in some funny ways and made by small studio or with more passion and less sanitization, it's jank. Maybe perdition gate fills my jank definition, something most people would say is not good quality (compared to modern stuff), but has some jank nostalgia. The littlewhitemouse also look like what I would consider. I didn't even know most of these stuff. Maybe the jankiness is in how weird those converted graphics look.
