You can also put a DEHACKED lump that changes the songs inside. That way you won't need two wads. Vanilla and Choco will simply ignore the DEHACKED lump, while other ports will load it and play the full songs. Once again, you can use Epic 2 as an example (check out Map18). Basically you will need two music lumps:
D_RUNNIN - the edited version (for vanilla/choco) D_BUNNIN - the original version (for source ports)

Map02 will have you finish by stowing away in a shipping container and I was struggling about how to clearly label it as an exit without it being too hokey. First I had this...... ...until a wonderful inspiration hit me, a shipping container that was shipping EXIT SIGNS!

ICarus MAP01 had you start inside a crate, and now you go ahead and exit by going inside a crate, cool.

I guess since I linked this I’ll bump this thread and give an update; previous mentioned midi issues have been solved for the doom2.exe format. Thru dehacked there will be shorter versions of long songs in vanilla and the full versions in other ports. Also props to Bill for trimming and looping said midis in a satisfactory fashion. Flat issues and adding custom sprite issues have also been solved and function in the original exe, including an original custom monster.
3 maps are completed, and 3 are yet to be done. With the resource issues solved the plan of attack is to tighten up the first 3 maps on all difficulties and for continuous playthrough, and then to mapout the remaining 3 maps.
