I can't really choose one midi, as it depends what I'm looking for, so I decided to make two categories ; an upbeat, fast paced midi and an atmospheric, ambient midi.
Ultimate Doom :
Favorite upbeat : Hiding The Secrets (E1M9, E3M9 and E4M9) Favorite atmospheric : The End Of DOOM (text screen theme)
Doom 2 :
Favorite upbeat : The intermission theme Favorite atmospheric : DOOM (MAP05 and MAP13)
TNT :
Favorite upbeat : AimShootKill (MAP22 and MAP28) Favorite atmospheric : More (MAP05 and MAP17)
Chex Quest 1/2/3 :
Favorite upbeat : E3M1 Favorite atmospheric : E3M3

My favorite midis are these that seem to work well with pretty much any map (so you can always IDMUS to them if there is no custom music or the custom music sucks). They tend to be slower and quieter, with a strong focus on atmosphere.
In order of preference:
Doom 1: E2M6, E2M4, E1M5 Doom 2: MAP18, MAP25, MAP02

e1m8 is clearly the superior music track and all other opinions are objectively wrong.
